Keeping separate app sources from cross-updating apps.

I currently have apps installed using Obtanium, the Play Store, and f-droid, and I noticed that all three like to update each other's apps. If I installed an app like protonvpn using obtanium, it will still show up to update in the play store, and if I install an app with fdroid the same happens. Is there any way to tell each source to keep their apps separate, or is my best bet just to turn off auto-updates and just frequently check for updates myself? I would prefer not to have separate user profiles for convenience, but if that would solve my issue I'm not against it.

Each app can see all apps installed. And when the ID is the same, apps from different sources come signed with different signatures, e.g. F-Droid.
You can't update an app that has the same ID but a different signature despite it being installed/enabled in different profiles.
The only way is to ignore/block the app in other stores, so it only appears in the initial store it was installed from. Or, as you said - switch to manual and have control over it.
